The museum, housed in the Basilica of Saint Francis, gathers paintings, wooden sculptures, 13th- through 16th-century storiated paintings, medieval glazed majiolicas, sinopiae, ivories, cloths, tapestries (Arabian embroidered silks, a large Flamish tapestry, an antependium donated by Sixtus V) and goldworks (crosses, calices, reliquaries).

Remarkable is the F.M. Perkins Collection. The American art critic, Fred Mason-Perkins (1874-1955), a convert to the Catholicism in Assisi and baptized here, left as an inheritance to the Sacred Convent of St. Francis, his collection of private art.
This collection consists of 57 works of authors from varied schools such as the Siennese, Florentine, Venetian, Veronese and Emiliana, which date from the XIV and the XVI century. Some of these work have been performed by Pietro Lorenzetti, Taddeo of Bartolo, Masolino from Panicale and from the Sassetta.

Open:
From 1977 the treasury was located in an ancient dormitory of the Sacred Convent. Because of the damage suffered in the earthquakes of 1997, the treasury and collection are not open to the public.
